According to Epsons instructions on refilling, it sounds fairly normal to have some ink left behind in the bottle, I guess it will depend on how low the tanks are before you refill them, its always best to add to them before they're completely empty:
"If any ink remains in the ink bottle after filling the ink tank, place the bottle cap tip securely on the bottle cap and store the ink bottle upright for later use."
